A 65-year-old man died at the scene. The second victim, an 88-year-old woman, was taken to West Suburban Hospital, where she died.
A third person, a 62-year-old man, was able to escape the fire unharmed, police said.
After clearing it out, Chicago police and the park district would enforce municipal codes that stop overnight stays and tents in the park.
He was last seen around 4 p.m. near Quincy Street and Laramie Avenue in the South Austin neighborhood.
Friday morning's closure would be the last step in an 18-month process meant to house those living in the park.
