Hadiya Pendleton was shot and killed by gang members in 2013. Her death helped Gun Violence Awareness Day become a national event.
The 16-year-old boy was arrested on Thursday in the 3100 block of West Harrison Street.
The suspect is accused of then trying to hide her body in an alley near Chicago and Waller avenues.

Police say Victor Terell was identified as the suspect who participated in the arson and death of 34-year-old Stephanie Hayes, in the 5000 block of West Gladys Avenue.
Witnesses told police an unidentified man approached the car and shot at the victim before fleeing the scene on foot.
The facility is now on watch by the federal government.

The victim was Tracy Burton – a father and U.S. veteran. He was just two blocks from his house in the South Austin neighborhood when someone driving a gray Jaguar hit him – and decided to keep going. CBS 2's Jermont Terry reports.
Chicago police say around 9:48 p.m. the victim, a 55-year-old man, was crossing, in the 5100 block of West Jackson Boulevard, when a gray Jaguar sedan turned eastbound and struck the victim.
The victim suffered major head trauma and was transported by the Chicago Fired Department to Mt. Sinai Hospital in critical condition where he was pronounced dead a short time later.
Chicago police said someone in a vehicle stopped, got out and fires shots at the victim, hitting her in the leg and head.
The 22-year-old woman was shot at a gas station at Madison Street and Cicero Avenue.
