Google to the rescue: the new Google Transit system adds public-transportation information to Google Maps. Just enter your starting and ending addresses and a desired departure or arrival time; the site provides exact times for the available transportation options.

Better still, Google Transit provides your total travel time, the cost of the trip (alongside an estimate for making the same trip by car), and any relevant traffic info. Alas, the service is currently available for only about 20 cities, and New York isn't among them. But the potential here is just amazing, and Google will undoubtedly add more cities over time.
